You can put the desired S3 folder in the 'Folder' field when setting up the S3 destination.

Also, I would like the automatic copy-to-clipboard function for the S3 upload. Is there any chance the  'Root URL' field in the S3 action of DropZone could specify the destination folder? I also tried this, and when it still uploaded to the root of my bucket I went searching on your forums, until I found this post...
